Is this UNDERWATERING or OVERWATERING?

Law you are lucky i threw some seed stock i had into miracle grow orgainc shoice, because i wanted to get going and couldnt get anything better and i had like a 10 percent success rate after eveyrthing sprouted white tails in the water.......needless to say i had to stick with clones and forget the new seeds i wanted to try out! stick withpro mix or farfarnds.

Surprisingly, after a few days in transplant and what seemed like zero progress, I figured instead of watering less, I would try something different and up the amount of water I was using per plant by ALOT. Well, 2 days after having watered, the plants have shown more growth than they had shown the first 2 weeks post sprout. One of the plants that was a runt 3 days ago has doubled its size since by around 3x and is now the largest/greenest plant out of the original 12. One thing that I am concerned with is the appearence of brown spots on 2 of the leaves of a plant that was very bad off. A question related to this is if I should remove the droppy yellow leaves that have not yet recovered. There are a few that I just can't see coming back; they are almost pure yellow. Should I rip these off? Here are new pictures with the "New Problem": Brown spots on one of the plants.

Note: When I first saw these brown spots I paniced and removed the 2 bottom leaves that had become completely yellow. Hence why I want to know If I can remove the same set of bottom leaves from the other few plants that were bad off originally. The water that I use is tap left out for a period of time with a pH of around 6.8. The little white specs are perlite that I had layed ontop of the soil during my gnat infestation which now appears to be over. Edit - Pictures were taken directly after a good watering.

I had those exact same brown spots w/yellowing..I was told it was either over-watering or a nitrogen problem, never figured out which it was :/..My girl doesn't look like she's gonna make it
