Indeed, onion and garlic both inhibit bacterial growth, but the magnitude of the effect varies from species to species. You may be culling some of the herd and allowing others to become more dominant in the ecosystem.
RE: citrus. Citrus oils are also antimicrobial and are commonly used as disinfectants. In my compost pile, though, fungi go to town on the citrus peels...then the bacteria take over.
It would be fun to stick some samples under the microscope to watch the ecosystem evolve!
