I transplanted these plants last week when I noticed they had outgrown their solo cups. The necrosis at the bottom of the plant is from before they were transplanted. I have just started noticing some very small spotting on some newer growth though, so I want to make sure everything is okay.

There is some spotting that looks like a calcium deficiency to me.
There is also some darkish colored spotting that I am not familiar with.
One of the plants also has a slight twist to the leaves, but I am using RO and the soil should be PH balanced. It is 50% Ocean Forest, 50% Light Warrior.

I have also found some dead gnat looking things in my tray, but I do not see any larvae, and I do not see any bugs on the actual plants. As you can tell, I have a few different issues... so I have taken pictures of all of them:

This plant is the one with leaves that look kind of twisty

This necrosis is from before I transplanted. The calcium looking spots are after I transplanted I think

More calcium looking spots

And these are the darker colored spots im not familiar with

You should test your runoff ph, I forgot to add lime to my 21 day old mix as well. My damage is more severe form having to low of a PH, that may be your issue. Also, she may be ready for an introduction to nutrients, start on the light side.

The necrosis looks to me like excess watering. Can't help with the Ca def part.

Good luck!

 Doesn't really look that unhealthy to me. Maybe a bit stretchy but not very sick. I would check your runoff like PK said.

Definitely introduce BT (mosquito dunks) to your waterings at the first sign of fungus gnats. They multiply VERY quickly. Grab some of those yellow sticky strips as well.
