3 weeks old. first grow. Recently had to pull a middle plant out, as i had 3 plants in the same tub, Relocated the other plant but did some root damage, other plant is perking up, this was done last night, Searched the unders of the leaves and stared at the soil for 20+ minutes no movement, tossed the soil around no bugs. Lights are about 3 - 4 inches away.

Water when needed, I Mixed some water in a squirt bottle, Of Water from a cooler we have, (like they got at the doctors office where you refill the giant jugs) they have never tasted tap water, and these just started appearing, Red circles in the pictures.

could it be nute burn? I use the plain water, and i mixed it with about half a squirt bottle of Water siphoned out of the beta bowl, 1 beta, With a seaweed like plant in it.

i think you may be over analyzing things just a bit. Im sure if i looked at every plant of mine with a micro-scope id see holes everywhere too...................

In the last photo, "Edit", about 1 inch down and 1/2 inch to the right of the red circle is a small pencil shaped item, which could just be a spec of something, or it could be a THRIP. The minor damage to your plant resembles Thrip damage. You need a Jeweler's Loupe to verify for sure, I would be looking at that spec! If you have Thrips you better deal with them or they will stunt your plant's growth. Again, though, without a closer inspection you can't be sure.
