will the roots get damaged
i looked and the roots look a bit brownish

they look like they have powdery mildew but its actually calcium carbonate from the foliar spray

Why are you using limestone (aka calcium carbonate) to foliar feed?
Add that to soil or water. Don't spray the plants with a solution of it.

The roots are being exposed to light and too much air.
If you don't plan on putting water in that tray you could
fill the spaces between the pots with soil and the roots
will be happy and grow again.
