Questions about Clones and Roots

So I got these clones growing in those brown sponge plugs, they rooted many weeks ago and should have been planted several weeks ago but I did not because I'm not going to be flowering them and I just didn't get to planting. I went this evening to transplant into soil and I had a few issues to deal with.
To begin, a week or so ago I did notice some type of tiny worm/slug type creature, that was crawling on top of the plug and was going into the hole along side the stem of the plant, very small maybe 1/16th" long. only seen 1 and haven't seen others.
Anyone know what this worm like bug may have been?
So tonight when I went to plant the first thing I noticed is there was a fair amount of dead root. about a week ago they got dry and had some root die off. The plants showed no sign of damage as I got them watered before they dried out. Plants still look ok but clearly not as good as the first week after rooting. The roots around the plug all looked white and healthy so I went ahead and cut off a lot of brown root at the bottom and opened up the root mass that has formed at the bottom.
Does anyone have any experience with this type of heavy root pruning? Will my plants survive?
The root mass had a funky smell and I assume that's from the dead root mass
How harmful could this issue be?
Does anyone have a suggestion to sanitize the roots before I transplant into soil?

Nematode. There are beneficials and parasites.

You have root rot. Pythium. Get something that kills it like dutchmaster zone.

Next run buy 4" pots and put clones in them, with mycorhyzae, before you put them in your flower pots. Problem solved.

Roots can be cut and its not always bad/that bad. I recently fucked up the roots of one new clone pretty bad by accidentally ripping it out of a cup. Its recovering now and barely skipped a beat. The roots simply just started growing like crazy tho. Its in a clear cup so i got to see it. I thought it was a goner, instead its fine and taking 0.8ec.

You might consider pruning more roots, but def make sure its clean or they will be sick for sure.

Tessarecting.... is there a way to rid my clones of this Pythium? Can I just rinse off with tap water? How will this Pythium affect my plants when planted into soil? will they thrive or will they succumb to the pythium?

I bet it's a baby fungas gnat.
They will fix onto the stem and suck all the goodness from your
Clones,
My mate had a tray of clones , some took ages to root.
When he pulled up a clone, it had no roots but had a tiny wkrm type thing.
It's a fungas gnat nymph ( or whatever you call them)
Nematods are possible but I'd bet ya it's the fungas gnats.

Root pruning will not hurt the plant.
Unless you go crazy
